POLYSORBATE 80-FED, CARBOXYMETHYLCELLULOSE-FED AND CONTROL MICROBIOTA DATASET

[Description of methods used for collection/generation of data] The three colon reactors (R1, R2 and R3) of the BFBL gut simulator were inoculated (1%) with child (5-7 years old) pooled fecal sample. After the microbiota stabilization, polysorbate 80 or carboxymethylcellulose were added into the BFBL simulator at increasing concentrations (1, 3 and 5 g/L in case of polysobrbate 80 or 0.3, 1, 3 and 5 g/L in case of carboxymethylcellulose), three times per day during 1 week for each concentration. In addition, another run without additives feeding (control) was carried out for the same period of time to assess changes due to the experimental conditions. During the experimental set up, samples were collected every day from the three colon reactors and centrifuged (11,200 ×g during 10 min at 4 °C), and the pellet and supernatant were stored separately. Bacterial genomic DNA from the pellet was extracted according to the manufacturer’s instruction of the EZNA® Bacterial DNA Kit (Omega Biotek) and using a FastPrep equipment for mechanical lysis (Bio 101 FastPrep FP120, Savant Instruments). DNA samples were sent to Novogene Europe (Cambridge, UK) for sequencing the V3-V4 region of the 16S rRNA gene amplified by using 341F (5′- CCTAYGGGRBGCASCAG-3′) and 806R (5′-GGA CTACNNGGGTATCTAAT-3′) primers. The PCR products were sequenced on a paired-end Illumina platform (NovaSeq 6000, Illumina) to generate 250 bp paired-end raw reads., [Dictionaries/codebooks used] The first letter of the code of the samples corresponding to the control microbiota starts with C. Then, R1, R2 or R3 is added, depending on the reactor of the BFBL simulator from which the sample comes. And at the end, the time is added, corresponding to the last 3 days of each week. For polysorbate-fed and carboxymethylcellulose-fed microbiota, the code starts with R1, R2, R3, depending on the reactor the sample comes from, followed by CMC or Tw depending on whether feeding is with carboxymethylcellulose or polysorbate 80, respectively. Then, doses (g/L) are added: stabilization (stab), 0.3, 1, 3, and 5 in case of carboxymethylcellulose; and Stab, 1, 3 and 5 in case of polysorbate 80. DO BARN SWALLOW NESTLINGS INCUR AN OXIDATIVE COST OF BEGGING? [DATASET]

(2024) https://doi.org/10.1007/s10336-023-02090-8, Some theoretical models predict that nestling begging must be costly to transmit reliable information to parents about offspring hunger. One candidate cost is oxidative stress, which could impair growth or immune function. This hypothesis predicts that nestlings in a poor oxidative status should pay higher costs for a given amount of begging, hence beg at lower rates for a similar degree of hunger. To test this prediction, we experimentally induced a transient alteration of the oxidative status of Barn Swallow (Hirundo rustica) nestlings by administering them either a single dose of a pro-oxidant substance (BSO) or an antioxidant (vitamin E), and recorded their begging behaviour. The experiment was performed with 81 chicks from 21 nests, when nestlings were 5–9 days old. Brood size ranged from 2 to 5 chicks. Nestling mass was measured with an electronic balance to the nearest 0.1 g. Chicks were individually marked. Nestling behaviour was recorded with a high-definition video camera (Canon HF S21) during the afternoon, starting four hours after chicks had received the experimental treatment. Chicks treated with vitamin E increased their begging rates in the hours following treatment. However, and contrary to prediction, BSO nestlings did not decrease begging compared to controls. These inconsistent results are difficult to explain by the hypothesis that begging performance is mediated by the oxidative status of nestlings because chicks with an impaired oxidative status (the BSO group) begged the same as controls. Under a Creative Commons license BY 3.0.-- Force Field Molecular Dynamics Simulations: For all simulations, pressure was controlled using the Berendsen barostat with a time constant of 1.0 ps and compressibility of 4.5x10-5 bar-1.12 Temperature was controlled using the Nosé-Hoover thermostat with a time constant of 0.2 ps.13, 14 Coloumbic and van der Waals cut-offs of 1.6 nm were used and long range electrostatics were calculated using the Particle-mesh Ewald method.15, 16 A timestep of 1 fs was used. Simulated Annealing protocol: Several simulated annealing protocols were trialled with longer quenching times, and lower top temperatures. Here, we failed to see a convergence of the radial distribution functions (RDFs) and therefore, the structuring. This was particularly when the radial distribution functions of Co- (solvent atom) were constructed which showed that the cobalt coordination environment could get easily trapped in an energy minima which could not be recovered after another cycle of heating and cooling. The SA protocol that showed the least variations in the RDFs was used for further annealing. This involved heating the system up from 300 K to 1200 K in 200 ps, keeping the temperature at 1200 K for 3 ns and cooling down to 300 K in 6 ns. After this, a 300 ps simulation under a constant number, volume and temperature ensemble (NVT) was run at 300 K during which the RDFs for cycles were recorded. Production runs: For our production runs, three representative states were taken from each simulated annealing cycle. Trajectories were visualised using Visual Molecular Dynamics (VMD).17 RDFs were calculated using the gmx rdf utility. Analysis of coordination numbers and H-bonding was done using in-house python codes which utilised MDAnalysis. H-bonding was calculated by using a cut-off of donor oxygenacceptor oxygen distance of 3 Å and an angle cut-off of acceptor oxygen-donor oxygen-hydrogen of 30o or less. CN histograms for the first-shell used atom-atom cut-offs for Co-Cl, Co-O(EG), Co-NA, Co-Ow and Co-O(SO4) using the distance at which the respective RDFs were at a minimum after the initial peak.
