REPLICATION DATA FOR: A GLOBAL SURVEY OF BIKE BUS INITIATIVES
- Simón-i-Mas, Gemma
- Honey-Rosès, Jordi
- Martín Bautista, Sara
This dataset aims to map the existing Bike Bus initiatives worldwide, identify their diversity, and understand their challenges and motivations. The dataset is divided into two files: the BB_database, which maps the name, location, and contact (when available) of the bike bus initiatives that we could find, and the BB_survey, which contains the data resulting from an online survey aimed at Bike Bus organizers identified through the BB_database. The data from the survey includes information on the name of the Bike Bus initiatives, location, organizing actors, starting year, contact details, route characteristics (travel time, distance, frequency, and space to cycle), participants (number of children and adults, age, and gender), and management (child supervision, goals, barriers, motivations and challenges). Most of the initiatives are in Catalonia and Spain, yet the database includes Bike Buses worldwide.

In the “FIGURE 1 and 2_Insets” folder, computational data to reproduce Figure 1 and Figure 2 in the publication are provided. Each inset in these analogous figures is labeled with its row and column numbers. Each inset includes "doublesys.xyz", "geom.out.xyz", "NetChargedSystem.xyz" files. Molecular Dynamics (MD) trajectory provided in "geom.out.xyz".
The geometry in the every trajectory step is repeated with one more unit cell in the z dimension and provided in "doublesys.xyz". Net charges of atoms are calculated and provided in "NetChargedSystem.xyz" file for "doublesys.xyz" file.
Additionally, the “Figures” folder is available in the same location and includes the files to plot Figure 1 and Figure 2 with the “.agr” extension. These are named with the figure names in the publication.
In the “FIGURE 3” folder, computational chemistry model geometries are provided in subfolders A, B, and C. The publication Figure 3 labels were kept the same in naming of these dataset folders.

REPLICATION DATA FOR: ADSORPTION OF GUANINE ON OXYGEN-DEFICIENT TIO2 SURFACE: A COMBINED MD-DFTB/DFT STRATEGY
- Çetin, Yarkin Aybars
- Martorell Masip, Benjamí
- Serratosa, Francesc
- Calatayud, Monica
This dataset houses Replication Data for: Adsorption of guanine on oxygen-deficient TiO2 surface: A combined MD-DFTB/DFT strategy.
The dataset shares the DFT-level computational information and file (used in the VASP program) content of the figures included in the related publication and its Supporting Material.
The dataset contains separate folders for Figure 2, Figure 4, Figure S10, Figure S11, and Figure S12. Under these folders, the figure insets of the article's figures are also divided into folders bearing their own names.
Finally, under each figure inset folder, ACF.dat, AVF.dat, BCF.dat, CHGCAR, CONTCAR, DOSCAR, POTCAR, OUTCAR, and an “image” file representing the mentioned geometry are presented.
To note, the information contained in the Figure 2 folder (with folders Figure S10, Figure S11, Figure S12) can be used to reproduce Figure 3 in the publication. Furthermore, the Figure 2 folder provides information related to Bader charge analysis figures in supporting material. The information presented in the “Figure 4” folder is also related to figures S13 and S14 in the Supporting Material of the related publication. Lastly, the Figure S11 folder can be used to obtain Figure 1 in the publication.

REPLICATION DATA FOR "RSIREM: AN R PACKAGE FOR MALDI SPECTRAL DECONVOLUTION"
- Bookmeyer, Christoph Hauke Manfred
- Del Castillo Pérez, Esteban
Replication data for the publication: "rSIREM: an R package for MALDI spectral deconvolution" by Del Castillo Pérez et al.
The deposited data are SALDI-MSI data of three consectutive thin tissue sections from mouse cerebellum measured at the different mass resolutions at the same instrument (MALDI-MSI: Spectroglyph Injector - Orbitrap Exploris).
The paper describes a new R package (rSIREM) to computationally improve the mass resolution of an MSI post-measurement.
The developed R package (https://github.com/EdelCastillo/rSirem ) applies a statistical treatment on the concentration of spatial images obtained by separately considering each of the m/z over all the pixels. A representative scalar is associated with each image, obtained by applying a new measure (SIREM) to it, derived from Shannon's entropy. The perturbations of this measure, when considering a sequence of consecutive images, reveal the existence of overlap, if it exists. This information serves as a seed to initialize the EM algorithm in the Gaussian Mixture Model context. The efficiency of the method has been verified using three independent procedures.

DATA FOR MEASURE ATHEROSCLEROTIC LESION AREA FROM AORTIC ROOTS IN FEMALE MICE TREATED WITH HOMOCYSTEINE
- Rotllan Vila, Noemi
- Griñán González, Raquel
Data for measure atherosclerotic plaque in mice treated with homocysteina.
This dataset contains data for measuring atherosclerotic plaque in mice treated with homocysteine. The dataset includes one GraphPad file with the statistical analysis, and one file titled Variables to explain the information of the other csv files. Additionally, there are two folders corresponding to two separate experiments (TANDA 8 and TANDA 9). Each folder contains csv files (ORO_Staining_Tanda 8 or 9) documenting the measurements of plaque size and lipid content in the aortic roots of female mice treated with homocysteine (1.8g/L DL-Hcy, H4628, Sigma-Aldrich) or regular water. Inside, individual folders numbered by sample contain .tif images of the aortic roots for each mouse. The images include 4–5 slides (captured at the beginning, middle, and end of the aortic root to ensure accurate plaque quantification) with three sections each (6μm thick, labeled A, B, or C). Additionally, there is a folder containing the RoiSet_ORO files for each plaque. Also, it includes a README file.
This dataset allows for the comparison of plaque size and lipid content between female mice treated with homocysteine and control mice (given regular water).
Methodological information:
8 weeks female ApoE KO mice (on a C57BL/6J background were obtained from the Jackson Laboratory (Bar Harbor, Maine, USA). To induce moderate HHcy, 8-week-old ApoE-/- mice on a standard chow diet were treated with 1.8 g/L DL-Hcy. At 20 weeks old, and the entire aortas, hearts, and livers, were taken for further analysis. Murine hearts were perfused with phosphate-buffered saline (PBS), extracted from mice, fixed in 4% paraformaldehyde (PFA) for 4 hours at 4ºC, washed with PBS for 1 hour, and incubated overnight in 30% sucrose. Subsequently, the tissues were embedded in OCT and immediately frozen. Murine hearts were cut transversely in 6 μm serial sections starting in the ascending aorta of the aortic root up to the aortic sinus with a cryostat Leica CM1950 (Leica Biosystems, Wetzlar, Germany), and were collected in a series over 20 slides with 3 sections per slide. To ensure consistency between animals, sections were assessed from the first appearance of the aortic cusps, and subsequent slides were assigned to a staining method across all animals. To quantify the aortic lesion size, sections were stained with Oil Red O (Sigma-Aldrich, Saint Louis, Missouri, USA). In each mouse, aortic lesion size was obtained by delineating boundary lines around the plaques and averaging the area in at least five sections from the same animal. Oil Red O staining was also used for neutral lipid content assessment.
