NEURAL NETWORK SIMULATION WITH HYPERPLOID NEURONS

  • Barrio-Alonso, Estíbaliz
  • Valero, Manuel

  • Frade López, José María
This data set comprises Comma Separated Values (.CSV) files containing the results of the simulated spiking neuronal network, MATLAB variable files (.MAT) and PNG figure files. All data was obtained by the Brian2 neural network simulator. CSV file can be visualized by any text editor. MATLAB files require MATLAB or Octave. We’ve created a neuronal network composed of 4,000 neurons of three types, with different proportion of hyperploid neurons – namely, condition (from 1% to 80%) - in each of these types: (i) excitatory neurons (EXC); (ii) leading neurons (LEAD), a subtype of excitatory neurons that constitute relevant hubs of the circuit; and (iii) interneurons, with inhibitory capacity (INH). Control networks (CONTROL) did not contain hyperploid neurons. Five repetitions of each condition were simulated. All data is organized hierarchically regarding condition and repetition, and experimental folder names contains date of creation (October 2018). Estibaliz Barrio-Alonso and Manuel Valero coded the simulation and the analysis scripts. All simulations were performed under a Windows 10 machine, with Python 2.7 and MATLAB R2018a., When subjected to stress, terminally-differentiated neurons are susceptible to reactivate the cell cycle and become hyperploid. This process is well documented in Alzheimer’s disease (AD), where it may participate in the etiology of the disease. However, despite its potential importance, the effects of neuronal hyperploidy (NH) on brain function and its relationship with AD remains obscure. An important step forward in our understanding of the pathological effect of NH has been the development of transgenic mice with neuronal expression of oncogenes as model systems of AD. The analysis of these mice has demonstrated that forced cell cycle reentry in neurons results in most hallmarks of AD, including neurofibrillary tangles, Abeta peptide deposits, gliosis, cognitive loss, and neuronal death. Nevertheless, in contrast to the pathological situation, where a relatively small proportion of neurons become hyperploid, neuronal cell cycle reentry in these mice is generalized. We have recently developed an in vitro system in which cell cycle is induced in a reduced proportion of differentiated neurons, mimicking the in vivo situation. This manipulation reveals that NH correlates with synaptic dysfunction, and that membrane depolarization facilitates the survival of hyperploid neurons. This suggests that the integration of synaptically-silent, hyperploid neurons in electrically-active neural networks allows their survival while perturbing the normal functioning of the network itself, a hypothesis that we have tested in silico. To this aim, an `Integrate-and-fire´ simulation of neural networks containing hyperploid neurons was implemented using the Python-based Brian 2 simulator., This study was supported by Ministerio de Economía y Competitividad grant SAF2015-68488-R, and Ministerio de Ciencia, Innovación y Universidades grant RTI2018-095030-B-I00., See Raw Data Index.docx, Peer reviewed

Data file includes (i) average values of melanised (M) and non-melanised (NM) feather wear of nestling birds that grew in different nests. The file also included (ii) information of feather mass degradability of nestlings and adult birds from different nests and species estimated as the olipeptide concentration (μg x mL1) of tubes containing 4mL of PBS buffer and a colony Bacillus licheniformis D13 after 21 days of incubation at 37 ºC in constant agitation at 120 rpm in an orbital agitator (VWR, Spain). The third excel sheet contain information of bacterial loads in terms of terms of mesophilic bacteria (TSA), Enterobacteriaceae (HK), Staphylococcus (VJ), and Enterococcus (KF), and average wear of melanised (M) and non-melanised (NM) wing feathers of nestlings that grew in the same nests where bacterial loads were estimated. The last excel file contain information on feather wear of melanised and non-melanised feathers of each sampled nestlings and adult. All these data were collected the Guadix region (southern Spain) and used to perform the statistical analyses in Tables 2 and 3 in Azcárate et al. 2020 (Doi: 10.1111/jav.02320)., This work was supported by the currently named Ministerio de Ciencia, Innovación y Universidades and European (FEDER) funds (CGL2013-48193-C3-1-P, CGL2013-48193-C3-2-P, CGL2013-48193-C3-3-P, CGL2017-83103-P). GIFT DATABASE (2005-2015): HYDROGRAPHIC AND CARBON SYSTEM PARAMETERS IN THE STRAIT OF GIBRALTAR

  • Huertas, I. Emma
  • Flecha, Susana
  • Makaoui, Ahmed
  • Pérez, Fiz F.
This dataset is composed of 2 files: a database (in csv format) with 695 records of biogeochemical variables (temperature, salinity, oxygen, nutrients, pH and total alkalinity) analyzed in water samples collected at the GIFT time series and a Readme (txt) file that includes a short description of the variables provided., If the dataset is used, please consider citing Flecha et al., (2019) (doi: 10.1038/s41598-019-52084-x)., This data set includes recently published data used to assess the temporal evolution of pH in Atlantic and Mediterranean water masses exchanging at the Strait of Gibraltar (Long:-5.345, Lat: 36.137, Datum:WSG84) during the decade 2005-2015 and to calculate the magnitude of natural and anthropogenic components on total pH changes (Flecha et al., 2019). The database provides measurements of carbon system parameters in water samples collected at 3 stations that form the marine time series GIFT during 26 oceanographic campaigns conducted over the decade 2005–2015. Geographic coordinates of sampling stations are provided. Some physical data (i.e. pressure, temperature and salinity) are also included. During the cruises, a temperature and salinity profile in each station was obtained with a Seabird 911 Plus CTD probe connected to a rosette sampler. Conductivity measurements were converted into practical values of the salinity scale with the UNESCO equation (1986). Seawater was subsequently collected for biogeochemical analysis using Niskin bottles immersed in the oceanographic rosette at variable depths (from 5 to 8 levels) depending on the instant position of the interface between the Atlantic and Mediterranean flows that was identified by CTD profiles. The biogeochemical variables shown in the database are pH in total scale at 25 °C (pHT25), total alkalinity (AT), Dissolved Oxygen (DO) and inorganic nutrients (nitrate, NO3− and Silicate, SiO44−). pHT25 data were obtained by the spectrophotometric method with m-cresol purple as indicator (Clayton & Byrne 1993) with an addition of 0.0047 (DelValls & Dickson, 1998). Samples were taken directly from the oceanographic bottles in 10 cm path-length optical glass cells and measurements were carried out with a Shimadzu UV-2401PC spectrophotometer containing a 25 °C-thermostated cells holder. Samples for AT analysis were collected in 500-ml borosilicate bottles, and poisoned with 100 μl of HgCl2-saturated aqueous solution and stored until measurement in the laboratory. AT was measured by potential titration according to Mintrop et al. (2000) with a Titroprocessor (model Metrohm 794). DO concentration was obtained through automated potentiometric modification of the original Winkler method using the Titroprocessor. Upon collection, flasks were sealed, stored in darkness and measured within 24 h. Water samples (5 mL, two replicates) for inorganic nutrients determination were taken, filtered immediately (Whatman GF/F, 0.7 μm) and stored frozen for later analyses in the shore-based laboratory. Nutrients concentrations were measured with a continuous flow auto-analyzer using standard colorimetric techniques (Hansen & Koroleff 1999). More details on procedures and data structure are given in a single README file (txt). The data are provided as [space] delimitated plain text files., Plan Estatal de I+D+i, European Commission, CSIC.
