[Description of methods used for collection/generation of data] A hybrid assembly approach was employed, integrating PacBio long-read sequencing with Illumina short-read data, an extensive functional annotation of the genome is provided by using AUGUSTUS with InterProScan and Sma3s., [Methods for processing the data] Software MaSuRCA and HASLR. Also Transdecoder to predict candidate coding regions., The sequencing of non-model species has increased exponentially in recent years, largely due to the advent of novel sequencing technologies. In this study, we construct the reference genome of the Spanish toothcarp (Aphanius iberus (Valenciennes, 1846)), a renowned freshwater fish species. A hybrid assembly approach was employed, integrating PacBio long-read sequencing with Illumina short-read data. In addition to the assembly, an extensive functional annotation of the genome is provided by using AUGUSTUS, and two different approaches (InterProScan and Sma3s). The integration of genomic data with predicted genes presents future research opportunities across multiple disciplines, such us physiology, reproduction, disease, and opens up new avenues for future studies in comparative genomic studies., PID2019-103936GB-C22, Project Aphanius., Annotation_Aphanius_iberus.xlxs, Peer reviewed

[Description of methods used for collection/generation of data] The three colon reactors (R1, R2 and R3) of the BFBL gut simulator were inoculated (1%) with child (5-7 years old) pooled fecal sample. After the microbiota stabilization, polysorbate 80 or carboxymethylcellulose were added into the BFBL simulator at increasing concentrations (1, 3 and 5 g/L in case of polysobrbate 80 or 0.3, 1, 3 and 5 g/L in case of carboxymethylcellulose), three times per day during 1 week for each concentration. In addition, another run without additives feeding (control) was carried out for the same period of time to assess changes due to the experimental conditions. During the experimental set up, samples were collected every day from the three colon reactors and centrifuged (11,200 ×g during 10 min at 4 °C), and the pellet and supernatant were stored separately. Bacterial genomic DNA from the pellet was extracted according to the manufacturer’s instruction of the EZNA® Bacterial DNA Kit (Omega Biotek) and using a FastPrep equipment for mechanical lysis (Bio 101 FastPrep FP120, Savant Instruments). DNA samples were sent to Novogene Europe (Cambridge, UK) for sequencing the V3-V4 region of the 16S rRNA gene amplified by using 341F (5′- CCTAYGGGRBGCASCAG-3′) and 806R (5′-GGA CTACNNGGGTATCTAAT-3′) primers. The PCR products were sequenced on a paired-end Illumina platform (NovaSeq 6000, Illumina) to generate 250 bp paired-end raw reads., [Dictionaries/codebooks used] The first letter of the code of the samples corresponding to the control microbiota starts with C. Then, R1, R2 or R3 is added, depending on the reactor of the BFBL simulator from which the sample comes. And at the end, the time is added, corresponding to the last 3 days of each week. For polysorbate-fed and carboxymethylcellulose-fed microbiota, the code starts with R1, R2, R3, depending on the reactor the sample comes from, followed by CMC or Tw depending on whether feeding is with carboxymethylcellulose or polysorbate 80, respectively. Then, doses (g/L) are added: stabilization (stab), 0.3, 1, 3, and 5 in case of carboxymethylcellulose; and Stab, 1, 3 and 5 in case of polysorbate 80. At the end, the number of replicates corresponding to the last 3 days of each treatment (1, 2 or 3) is added., MCIN/ AEI /10.13039/501100011033 (project reference: PID2019- 382 106071RB-I00)., Polysorbate 80-fed, carboxymethylcellulose-fed and control microbiota, Peer reviewed

Soil: integer, variable indicating the percentage of soil visible in the record., Biological soil covers (BSC) are small-sized topsoil communities composed mainly by lichens, bryophytes and algae that cover the terrestrial surface and play an essential role in maintaining the quality of the soil. However, little is known about their distribution, conservation, and ecosystem functions. The SoilSkin citizen science project aims to expand the scientific knowledge about the distribution of biological soil covers as an important step to evaluate the vulnerability of soil ecosystems of the Iberian Peninsula in the face of global change. The project has a dedicated free of charge app for smartphones (eBryoSoil, available at Google Play https://play.google.com/store/apps/details?id=com.omarfiz.ebryosoil&hl=ca&gl=US) that is designed to obtain information about the coverage of the BSC communities. To use this app, users must select a sampling location and capture the three soil pictures required to complete a transect. These photographs are taken at a 27 cm distance from the soil, in a straight line with 15 meters of distance between each picture. After the acquisition of each image, users can quantify the coverage percentage of biological soil covers and select the type of habitat where the transect took place. The transect is complete when all three pictures and their respective information are uploaded. The data presented here contains the records from SoilSkin participants, which mainly include a characterization of the cover patterns of biological soil covers, the type of habitat and the coordinates where each record was taken. The data set is composed by 279 unique records taken by 37 unique users from 28/11/2019 to 12/12/2020, across the Iberian Peninsula. These records specifically detail the percentage of cover occupied by three types of lichen growth forms (crustose, foliose and fruticose); liverworts; two types of moss growth forms (acrocarpous and pleurocarpous); algae; and soil. Moreover, each record also contains a description of the main type of habitat where the transect took place, that was selected from a list contained in the app with the following habitats: Dense forest - Habitat characterized by trees of more than 2 meters tall and canopy over 60%. Open forest – Habitat characterized by trees with more than 2 meters tall and a canopy below 60%. Shrubland – Habitat characterized by woody vegetation with less than 2 meters tall. Grassland – Habitat characterized by herbaceous plants. Agricultural land – Habitat characterized by temporary or woody crops. Coastal habitat – Habitat characterized by a landscape where land is in contact with the sea, creating a visibly different landscape from inner terrestrial one’s. Urban green spaces – Habitat characterized by a landscape in which man-made structures are present. The database was revised to correct any possible mistakes (e.g., miscalculation of total percentages; habitat missing in some registers; removal of invalid registers)., Funding/Grants: FECyT FCT-18-13511; AEI PID2019-106840GB-C21 Con la colaboración de la Fundación Española para la Ciencia y la Tecnología - Ministerio de Ciencia e Innovación., Peer reviewed

  • Eritja, Roger
  • Garriga, Joan
[Description] A collection of images uploaded to Mosquito-Alert as reports of adult mosquitoes. A team of entomology experts validates the reports according to the images in them. The classification of a report is composed of two labels: a class label indicating the genera (or the species whenever this is possible) and a confidence label (i.e. confirmed or probable) indicating the degree of certainty in the class identification., [Imaging Method] Smartphone images., [Technology Type] smartphone., [Comment] The class labels in this dataset are the following: aedes_aegypti, aedes_albopictus, aedes_japonicus, aedes_koreicus, culex, not_sure (pictures whose quality does not allow to identify the species in it), other_species (none of our targeted species)., Mosquito-Alert http://www.mosquitoalert.com/ is a cooperative citizen science observatory coordinated by different public research institutions. Its main objective is to monitor the spread of invasive species of mosquitoes, particularly the tiger mosquito and the yellow fever mosquito, vectors of global diseases like Zika, Dengue and Chikungunya. The Mosquito-Alert app allows citizens to report a possible finding of the targeted species or their breeding places on the public space by sending images. The app collects the GPS position and other related information along with the image. Afterwards, a team of entomology experts validates the images. The validation is sent back to the participant and published in a public map of observations., Peer reviewed
